Don't feel sorry, I am a pain too... But yes by reading the doc we learn a lot.
Happy easter.

I have read the documentation relating to split/merge and I understand now, sorry to be a pain :)

Im not sure exactly what you mean but it sounds correct. I can tell you that if I select "Games Database" at the top and "show clones" then the clone versions show up as complete, but if I select C:\MAME\roms\ (which is the path that my ROMS are in) thats where I get "bad file name" But surely if I merge the zip files then I won`t be able to play the clone versions any more?

Could it be that you are scanning your roms with the merged option while you have split roms?

why does it say incorrect filename for different versions?

When using logiqx`s datafile, I do not understand why it says some roms are misnamed, for example there are different versions to the game 1942, 1942 set 1, 2 and 3, which are named 1942.zip, 1942a.zip and 1042b.zip I have all three of these sets, but Romcentre says "bad file name, correct name is 1942.zip" next to 1942a.zip and 1042b.zip. It seems to do this to every rom that has an alternative version. Why is this?
